The Raven was armed (or at least had the visual phaser arrays on the outside, they may not have been operable).
And as mentioned before, so were the freighters in ENT.
Was Regula One a civillian station? I thought it was Starfleet...

Does this mean that even though we see thrusters on the outside of most fed ships, since we don't see most of them fire, most ships therefore do not actually have thrusters?

We have never seen the modelled thrusters on the Miranda fire. So by you're logic, even though they look very closly like thrusters on other ships of the time, there is no evidence of them being thrusters.
