Well he did attack a Maquis colony with a weapon that rendered the atmosphere uninhabitable by humans. That's the first thing that pops into my head.

In "The Way of the Warrior", he knowingly leaked sensitive information, with the deliberate intention of it making its way to a known enemy of the Federation, all done in violation of the policy of his own government, in order to betray a Federation ally. He then initiated combat against that ally in order to rescue the enemy government from capture.
This action led directly to a war with the Klingons which cost who knows have many Federation lives.
All blood on Sisko's hands.

Don't forget that the Cardassians quickly submitted to Dominion rule because the loses they took from their war with the Klingons, which could've been over by that time had Sisko not helped them when the Klingons launched their invasion. That one sure came around to bite Sisko in the ass. I always had a problem with Sisko's decisions in Way of the Warrior. If the Klingons were reverting to their old ways, the Federation had a better chance of stopping them as an ally rather then an enemy. Ignoring the Federation lives lost, how many Cardassians were killed fighting a useless battle because Sisko saw fit to warn them?
Also, were the lives of the Cardassian Council members worth the lives of the people of DS9 who died defending them, let alone the ensuing conflict with the Klingons.
As for the Cardassians allying themselves with the Dominion, it seemed like it was Dukat who was largely, if not solely responsible for that. As Dukat himself pointed out, Sisko saved his life on more then one occasion, including rescuing him from the Klingons. Garak himself later regretted not shooting him in the back during the Klingon attack on DS9.

The true irony of "Way of the Warrior" was how prophetic it proved to be:
Klingons: The Cardassians have been infiltrated by Founders, they're an immediate threat, so we're going to invade and overthrow their government.
Federation: We've been keeping an eye on them, and we don't think there are any Founders in Cardassian space.
Klingons: Well, we're going to invade anyway.
*Klingons invade Cardassia*
Federation: We've checked thoroughly, and there are no Founders in the Cardassian government.
Klingons: Well, we've already invaded, so we're going to stay and set up bases here.
