I think if you can afford to have a holodeck and have it running, then you can afford the maintaince.
Quark did seem to have a hard time keeping his holodecks up and running though. But he did have a far better safety track record than Federation ones... I think Quark should have gone into holodeck salesman for the Federation.

I'd imagine any left over "material" would be converted into the stock of raw materials for use by the replicators. Enjoy your lunch captain
