Archer, as irritating as he was, at least had a decent reason to be at the centre of several plots by virtue of being the ship's CO. The dog didn't.
And the dog wasn't the center of any plots as I recall.

Porthos was a major element in A Night in Sickbay.

Although somewhat circumstantial.... the Defiant's bio of Archer stated that he attended the launch of the 1701. Despite the altered universe it's at least reasonable that he might be around, still.

More importantly, the writers have said that indeed this was the Archer from Ent.

I like ENT, too. And I'm glad it's still canon.

He'd would have been over a hundred at the time, and the bio also stated that he died the next day. Can you remember if Scotty mentioned how long ago the dog disappeared?

I don't believe he did, no.

A Night in Sickbay was more about Archer being a shithead than Porthos.

Nonetheless, the basic premise of the plot is "the dog's ill".

Of course, if they'd had longer travel times in the series (like most of us would've preferred), we would've had a lot more episodes like that...

Well Scotty had been on that outpost for a long time so conceivably it might have been 5-10 years earlier. Now granted it wasn't the same Beagle but I don't think anything's wrong by saying its the same Archer.

Unless of course, it was a temporal transporter experiment...

Nope he mentions something about being there for 6 months eating only sf field rations

Just as a suggestion... the fact that Archer's prize beagle was around doesn't mean that Archer was still alive. Indeed it could be a traditional thing, a kind of mascot for the fleet museum or something to have a beagle which is referred to as "Admiral Archer's Beagle" in memory of the guy.
