If its just a largely hollow space frame, there's no reason they couldn't just rebuilt the exterior and then take their time on the inside.

I was going to suggest that they just went to Empok Nor and detached one of the pylons, towed it back, and stuck it on DS9. It would be the perfect explanation... except that To the Death is a season before they first go to Empok Nor and find it complete and intact. Oh well.

Yeah that was my first thought too, but then I realized: season before. Granted, in one of the post-TV novels they do exactly that, or more accurately they tow Empok Nor to the vicinity of DS9 to keep it around and harvest for spare parts.
