It makes sense to me that there would be things going on on the ship that Picard didn't even know about. It's so huge, there must be a ton of stuff going on. Hard to keep track of it all.

And it's not like the systems were unavailable for any great length of time. If an emergency cropped up they could all be restored in a matter of seconds.
