They have better weapons than nukes.

Yes, but a nuclear weapon set off inside a Trek ship should be enough to finish it. Although I can't see Starfleet arming their ships with nukes in the slim chance of getting it on board an enemy ship. :)

Actually in Child's Play (I think?) Voyager was trapped in the tractor beam of a Borg sphere, along with a transport giving off a falsely high warp signature to attract the Borg. (Icheb was on board to re-infect the collective with his genetically engineered anti-Borg pathogen.) After recovering Icheb they couldn't do anything to break the tractor beam and phasers were ineffective, so they used almost the same tactic. Seven beamed a photon torpedo onto the transport (which was further up the tractor beam and closer to the sphere than Voyager) and waited for it to enter the sphere before detonating it. Interesting tactic.

It was mentioned in passing that the Talarians had done similar things in border fights with the Federation during TNG, basically loading explosives onto ships and blowing them up when Starfleet would board them.
