Kirk's BoP decloaking over the whaler
Scotty's jailbreak
Scotty vs the holodeck - "No bloody A, B, C or D"
O'Brien and Bashir singing Jerusalem.
Dax and Sisko throwing tribbles at Kirk
Virtually any scene with the Doctor

That's my list of favorite episodes, but all time best Trek moment(drum roll): Star Trek: Enterprise series ending(crowd cheers)!

The introduction of the Excelsior in TSFS
The bird-of-prey decloaking and scaring off the whalers in TVH.

It could be done in the same way as the recent polls - choose a selection of "best moments" from each series, and then have a "poll of polls" at the end.

How could I forget my absolute favourite Trek scene.

Commander Riker describing his freshly shaved face as 'Smooth as an Androids bottom'. only to have Data check for himself and shake his head.

This thread has inspired me to go back and watch through all of the films again. Even the very worst of them have a few great scenes, and it'll be fun watching the hair lines recede while the waistlines expand.

But Stewart's hairline has receded as far as it can go, hasn't it? And he's in really good shape for his age. Oh, by the way, E-D saucer section crashing down to Veridian III only to have Data cry out," Oooohhhh, SH*T!" Makes me laugh my butt off every time!
