Rather than have the admiralty in their hip pocket - and I do agree that S31 would need some flag-level clout - it seems that a more cloak-and-dagger-friendly M.O. would be just to have a small handful of their own people in the admiralty a/o positions influential to such (aides-de-camp or such.) It conceivably makes sense for an organization like S31 to just insert someone temporarily with all the fake personnel files, history, biometric and ID data, et. al. having been surreptitiously added to the system.

I don'r remember any mention of Section 31 in any relation to the E-D.

If it's that episode, well it never happened. It was all a crack induced dream by Troi.

I now understand why there is so much hate against that episode. It is the worst Trek Final episode... at least for the shows that had the luck to do such an episode.
